This has 3 prodgrammable channels for 2 basses, can you plug 1 bass into both channels with a y and use all 6 for one bass and it operate properly?

you don't need a Y cable to do it, it knows if you only have one bass plugged in and gives you 6 slots for that one bass.

With only one instrument plugged in all 6 presets are available.
Be sure your plugged into the main input (A). The two inputs are clearly labeled.

When only one instrument in plugged in the footswitch on the far right switches between preset bank A and bank B, instead of instrument A & instrument B.
