| Effects through bi-amp mode

Hi everyone,
I am new to pedals and am still experimenting. I play through a GK 800RB>GK 410SBX Plus. The 800RB has a 'bi-amp' mode that I usually play through, as I find it gives my sound more thickness and an all around cleaner, fuller tone.
I have found that when I use a pedal (bass>pedal>amp), the effect comes through substantially better when the amp is off bi-amp mode. What is the reason for this? Can it be fixed? The problem would be switching from the effect to bypass mode and then losing a lot of low-end and tone.
