EH BMS not tracking E - G# on low E String

What gives? When I use my BMS recently, settings that sound great on most of the bass make no sound at all when I play E through G# on my E string. All that happens is theres weird distortion blips and then you can kind of hear what would be the end of the normal sound. Basically theres no low frequency coming through, just the higher parts of what the normal effect sound is.

Yup, I'd say the Input Gain needs to be adjusted. When I got my BMS, it didn't do anything at all like I expected. I found out that the Input Gain was set all the way down. Since I've adjusted it properly, it sounds fantastic.

Check the manual on how to adjust the input gain. IIRC, Guitar slider on full, Stop freq slider on halfway, everything else at minimum. Turn the pesky little pot til the sound just starts to distort.
