How to get certain sounds

Like, how do I get the same sound as the bass in-
"Time is running out" by Muse.
"bombtrack" and "calm like a bomb" by Rage against the Machine
"cochise" by Audioslave (specifically the verse part)

That's pretty vauge--what equipment do you currently have?

I would reccomend some sort of good overdrive for most of that. For Calm like a Bomb, you're going to need a wah-wah--Timmy C. uses a Dunlop 105q, I've got one as well and highly reccomend it.

As for the overdrive/distortion, I would personally reccomend a Fulltone bass-Drive. But please, please, PLEASE do a search on this site, this exact question has been covered *many* times before!

So look for a good wah, a good distortion, but first and foremost, do a search on these forums for what you asked for.

time is running out can be simulated with any synth pedal really

It will be a long time before you get the same tone as tim commorford. The long answer: TIM COMMERFORD.

The short answer: Fender Jazz bass, three amp rig with a 8x10 running clean signal, a 4x10 running OD signal, a 4x10 running harsh distortion signal, all of those run by SVT-pros, also both of those distortion channels have their own wah run after the dirt is added.

From what I've heard of Rage live, I like Tim's Stingray tones better. But then again he uses so many effects...who knows what's goin on.
