| This is par for the course with true bypass pedals - offset DC voltages present on different switch terminals suddenly equalise when you hit the switch, manifesting as an audible "thump".
Several methods exist, none are perfect. The simple approach is to try adding resistors to the input and output jacks to 'drain away' the leaking DC currents that cause the offset voltages. Another approach might be to upgrade DC blocking capacitors inside pedals - sounds like the Zvex might benefit from this treatment.
This phenomenon is well understood, but there are no 'silver bullet' solutions.
