Specific Pedal Routing w/ Noise Reduction.

OK, prepare yourselves for a fairly longwinded question....

I understand there are probably a fair amount of threads with this same type of question, but I thought I'd get better answers if you guys knew my specific pedal inventory....

I've got:

Boss pedal tuner
Bass Big Muff
Boss Bass EQ
Boss Comp/limiter
Boss Chorus
DOD FX25B Filter

I experience a fair bit of noise with the Muff, and it only gets worse when I kick in the compressor & EQ (I usually run the comp & EQ all the time).

Now, I went and bought a Boss NS-2 to try to kill some of this noise, And as you all probably know, the NS-2 has an FX loop as well as the basic instrument in/out.

Should all the FX go through the loop, or just the ones that exibit the most noise?

My current "chain" is Bass --> Filter --> Muff --> Chorus --> EQ --> Comp. But this order can certainly change....My tuner is fed from the "tuner out" of my amp, so it isn't even in the chain.

And for those wondering, I have tried both battery & power supplies, and the noise doesn't seem to change much.

I could really use some insight from all you veteran pedal stompers...

I've finally mastered the bass, does anyone know what those other 3 strings are for?

Are you using good patch cables? The Only dubious bypass is the DOD filter, so put that in a loop and hope it likes being in the loop...does it have it's own mix control? (relevant as too using the LS2 as a blend or looper) Then experiment. Try different orders. Try filter after muff. Usually chorus last... The eq is the way to get rid of non musical highs and it can be anywhere, the compressor can be used quietly and conservatively (the limiter-enhancer? don't enhance). If you have too try eliminating each pedal; one may have a malfunction. I'd add a VT and an aphex to get a better, more interesting sound with less use of that sterile eq pedal. I'd use it as a sometimes mid cut/accent dub effect maybe in loop with the DOD.
IT's been YEARS since I used an all buffer system, like the 80's, Boss's heyday. I have 2 buffers (VT and LS-2) surrounded with all non-buffered bass specific pedals. Much better signal flow...
