| Confusing out of phase problem

I just love tinkering with my PJ, way too much. I switched out my P for some MIM pups and when solo'd they sound great, and when soloing the J it also sounds good. However, when using both, the E and A strings sound thin, but the D and G sound full. I assume that means that I have to flip the E and A Precision pickup, but if I flip the E and the A and switch hot and ground, will that make it out of phase when soloing the P?
