| Distorting pickup...

Wrongly posted in the "Basses" section, thought I'd get a bit more attention in here:
Just got my ATK back yesterday with a Jazz pickup installed for a little extra depth and warmth and it's a big improvement for what I wanna play with it. Only problem is when I dig in (I say dig in I'm not really playing hard at all) the Jazz pickup distorts really badly.
It's definitely not a gain/lead/any other issue cos my bassculture pickup sounds fine still, and with a hotter output at that. It's a Seymour Duncan Hot Stack if anyone has any experience with them, tried playing with the pickup height, but even at it's lowest it's still very much there, and to be honest for a design that would seem to be made for quite a refined, clear, full tone (and apparently a high output...) it seems like a pickup that should be real hard to distort.
Could it be a wiring issue? Or would it sound really wrong in the first place if it was? It only has hot, cold and earthing outputs so there's not much that could have gone wrong especially given it was a pro luthier that wired it along with rewiring everything else on my bass which sounds fine. Do you sometimes very unlucky get dud/damaged pickups or would it just sound like crap no matter how hard I played if that was the problem?
