The issue is that if you just reverse the polarity, either by switching the (+) and (-) wires, or reverse winding the coil, then the two pickup are out-of-phase and sound very thin.
To make them sound back in phase while still canceling hum, you need to reverse the magnet polarity.
The problem with three pickups is you can only have hum canceling with two of them, so if they are South/North/South only the S/N pairs will hum cancel, but the two South pairs will not. There is no way to fix that situation with wiring.
