Set necks aren't too good with durable=hard paints as the climate changes move the wood in the neck and in the body in a different way. The result is a crack in the paint.
When repairing such a "flaw", I usually search for the signs of shifting, either just visually or if in doubt, by applying force to the joint. NOT necessarily something You want to do with instrument that belongs to somebody else

If the joint is solid and no shifting, I have used CA if the finish is compatible. I've filled up the crack and sanded and polished the CA to the paint surface level.
Gibsons from mid 80's are IME really bad for this, I've repaired several.
The fix is relatively easy, the problem is that the finish cracks and sometimes chips/splinters of the body will remain on the neck, so refin is required for an otherwise pristine instrument. If it's a beater, just sealing the glue line will suffice.
