Maybe cut some out yourself from wood laminate?

It would be time consuming, but you could line the sides of the pickup cavity with a nice veneer. If you work it carefully, it could look like an intentional detail...

I made the same mistake with the bass I'm building, and decided to make wood pickup covers to completely cover the pickup, and fill the gap. Granted, it required a lot of precision, and a lot of failed attempts, but I'm glad I did it, as I like the look better than the plain pickups.

Hey that's a great thought on the pickup covers, that should make up the difference quite well, nice solution. But yeah pickup rings out of a contrasting wood might be nice. It's one of things I like about building, trying to come up with elegant solutions to improv your way out of mistakes.
Good luck,
Dirk

I've done this on my bass that I'm currently building, and I decided to make a small scratchplate for it (so the controls can be mounted on it).

You don't have to remove the cover - build a cover ON TOP of a cover. And, if you wish so, make it out of thin veneer. Heck, use a piece of a pickguard as the top side...

You can also grind down the plastic if you are concerned about the wood hindering the pickup, but unless your using really thick wood you should be fine.
