I have a set of Fender Custom Shop 60s that I would like to put pair them up with either an onboard active Kubicki 9-volt preamp or EMG 9-volt active electronics. Will the pickups work with either?

They will work with absolutely anything, as long as the input impedance is appropriate. Standard high impedance inputs are 1M Ohms, and that jives with most magnetic pickups, active or passive. Some EMG preamps have 500k input impedances. This is fine, though it loads passive pickups a bit.
