I've had a chance to made a Geddy Lee that was made in Japan and a Steve Harris made in Japan. Both of which seemed to be of better quality than the MIA and MIM Fender basses I've played. I realize the Geddy is now made in Mexico. Is the Steve Harris still made in Japan? What other basses does Fender make in Japan?

The Steve Harris Precision is still made in Japan. Check the picture here of the neck plate and you can see "Made in Japan" at the heel of the neck there.

The Classic Series Mustang is still made in Japan too. You can see "Made in Japan" here.

Also the Sting P-Bass is and maybe the Deluxe Series Jaguar is still made there too.

Last week I was in a store in NY and saw one of the 70's Jazz basses with a big sign "now made in japan" for what it's worth. I believe the Sting signature p-bass is still made in Japan.

I have a MIJ 70's jazz bass, but I don't know the year. I bought it new early this year, but it was probably manufactured in 2013.

Fender Japan doesn't stop making them...it's Fender US that stops importing them over.
You can find anything you want if you buy it from one of the Japan shops.

I was considering purchasing the Sting P-Bass as a special order through Sweetwater, but my rep told me that Fender USA informed him that they were discontinuing the model. I'm not sure if that means the Stinglay is discontinued in the US only, or worldwide.
