After setting this bass up, the D and A string are pretty far out there. (the D is almost out of room for anymore adjustment.) The bridge is located in the same place as it's brothers, the neck does not appear to have any bow(to my bad eyes,) and the intonation is on everywhere. String height is 3/16'' at the 12th fret. Is something wrong?

Yes, checking with a tuner (at 440.)

Sometimes strings are weird and they don't intonate with the bridge in a pretty line or slanted angle. Also, each time you get a new set of strings or after each month of playing, you should adjust your bridge again. Old strings lose their inntonation above the 12th fret so if you are one of the guys that likes to play on strings older then 6th months you shouldn't go over the 12th fret.
