Effect placement.

    Is there any difference between plugging the bass directly into the first effect in your loop and then the loop into the main input on the amp.

    vs

    Plugging your bass directly into the amp, and putting the effects on the 'effect loop' input/output ports on the amp.

    I'm guessing not, as the effects loop is labeled 'pre-amp'

    First, you need to understand what a preamp is. And why that is different from an input being "pre amp". A preamp is an amplifier stage that brings your (fairly weak) instrument output up to a level strong enough to properly drive a power amp. That hotter signal level is called "line level". Most of your floor-stompbox effects are not able to handle that amplified signal, they are expecting the weak output of your instrument. The fx loop is an interruption of the connection between the preamp and the power amp or just plain "amp". So the fx loop is pre "amp" but not pre the preamp. :meh:
