what does he use? And how does he get his sound? Is it a certain amp, effect, balance setting, or just his style of playing Flea kicks ass
Flea used to use MM Stingrays, and now he uses Modulus Flea Basses. He also uses Alembic basses in the studio, and also a Fender vintage Jazz Bass live and in the studio. His amps are Gallien Krueger 2000RB heads, and he uses Mesa/Boogie cabs, I believe they are 2x15s. He also uses a variety of envelope filters and other effects.

Well, on all those songs except for Around the World, he used a Stingray. On around the world, he used either an Alembic or a Flea Bass. My guess would be the Flea bass. I think he used a stingray on every album up until One Hot Minute.
Basically, if you want the "Flea sound," just get a Gallien-Krueger amp and a Musicman Stingray. Thats pretty much his sound right there.

Anything recorded before blood sugar sex magik, and after the self titled album, assume it was a stingray. On Blood sugar, he used an alembic epic 4 string for all the songs he played a 4 on. As far as i know this album is the only one yet where he has playea a musicman stingray 5, but only on a couple of songs. Under the bridge, and funky monks come to mind. You can definatly here the b string on funky monks. He used the alembic on every song on One hot minute, except aeroplane where he used a 4 string stingray. For recording californication, he used his flea basses exclusivly, as i don't think he aquired his vintage jazz until 2000. Not guaranteed to be 100% acurate. I'm pretty sure that bass in the higher ground video was just for show and never actually made it to the recording sessions.... Estring has the most accurate list, but he also used an older Spector at one point (on Mothers Milk?). Not sure which tracks...
