I Have a MIJ Fender that I want to refinish. I am thinking of installing two inlays on the body of the bass. Something like the pic. I will then stain the bass a very dark stain. How much will I change the sound.

This one on the top rear of the face (up over the bridge)

Unless you are planning on making them a foot and a half wide and 2 inches deep you shouldn't change the sound in the least.

What about taking off that thick Fender finish that is over the paint, will that change the sound?

Obviously anything you change will make the sound different. The clothes you are wearing while playing the bass could in theory change the sound. It certainly wouldn't be anything noticeable, though.
