I've got a 5-string Warwick thumb that I have tuned to DGCFBb. Lately I have had a problem arise. I need to push the saddles back on my two lowest strings in order to get proper intonation, but they wont go back any further. any suggestions?

Other than standard tuning :D? If you're recording, I see your trouble though... I think it changes intonation if the strings are raised, but I'm not sure if it's worth the sacrifice.

Maybe stay off the B and E strings after the 7th fret or so and let the upper strings do their job, that works too.

Are the strings tapercore or do they wrap all the way to the stop ball?

Sometimes an exposed core string will help. SR2000s are the only string I have found that will perfectly intonate on my Q5.

It does change the intonation raising the strings but it will just make the situation worse.
As suggested, tapered strings might help.
