recently I was changing the strings on my bass for some new Flat wounds and I accidentally cut the d string to short, so what I did was instead of wrapping it around twice and then putting it in and down the hole I instead put it through the tuner (but not down the hole) and then wrapped it around once, will this affect anything?

    In all seriousness, probably not.

If it stays in place then you are cool.

If you notice tuning starting to slip on that string more than others, replace...

    Singles are easy to get.
