Gotta be Californication. Great work from everyone in the band, the guitar lines weave with the bass perfectly and produce awesome sounds. Should expect no less from RHCP though. Easy song to play, and easy to throw in a little improv wherever you want it.
Hmmm, don't know if I could pick one. I could narrow it down. Taste The Pain, Knock Me Down, If you have to ask, Scar Tissue, Road Trippin'. Just to name a few.
Californication, and Higher Ground. I really dig Higher Ground...
I can't pick one that's my favorite, but a song that IMO is really good but doesn't get enough recognition is "Apache Rose Peacock." It has a super groovy bassline. Then again so does everything else on BSSM.
i would have to say soul to squeeze, that is one of my all time favorite bass lines, and a really nice, and for lack of a better word, pretty song. also, aeroplane, i still have not learned that bass line, but i am working on it.
I tend to lean away from the funk stuff, Im more a fan of the rock type songs like Under The Bridge, Soul To Squeeze, My Friends, Californication and especially Scar Tissue.

I like "Mommy, Where's Daddy"? from one of their early releases.
"Walkabout" is also one of my personal favorites.
"Apache Rose Peacock" & "Mellowship Slinky In B Minor"...agreed, often overlooked, as is "Show Me Your Soul" from the Pretty Woman soundtrack.
"Soul To Squeeze" has some nice melodic stuff happenin'.
