Can it sound like it affects your intonation?

On my Tacoma acoustic CB10 I still have the original phosphor-bronze strings it came with. The bridge is not adjustable.

My open notes will be in tune, yet when I go to the octave at the 12th fret, it sounds slightly flat.

I know that I am pushing straight down and not bending the string as I apply it.

Has anything like this happenned to anyone?

Old strings are one possible (even probable) cause for that problem. Visually check the neck to see if it's "straight". There should be a very slight bow. If the neck is cool, it's probably the strings.
