I have been buying my used gear through www.musicgoround.com ever since Daddys Junky Music stopped shipping stuff.
Musicgoround is a chain of used music retailers located all over the country. They even take trade-ins.
I have purchased items from 5 different locations so far and not had a problem yet. A chain like Musicgoround is very helpful to those of us that live in rural areas.

definitely check out Blue Note Guitars in Berkeley. They're on Telegraph Ave., maybe 5 or 6 blocks south from the University of California (further south than Cody's Books, but north of Andronicos). It's a small store, but they get some neat stuff! I picked up a 1985 Alembic Exploiter at the beginning of the year.
