there shouldnt be much of a difference when it comes to noise cancellation, all else being equal. the main benefit a halbach array stacked humbucker could have over a normal one is less cancellation between the two coils

well id say thats the most likely culprit. youd need to level+crown to fix that properly, but you might be able to get away with intonating that string slightly sharp as a bandaid solution

ive run some simulations and crunched the numbers, and there seems to be some potential in this idea. the results arent really conclusive, but i think that a stacked humbucker (halbacher?) design could work well. ill make a prototype and do some more tests with that
