    @ Fondsdale I tried tuning the 3rd and 15th and the problem still remains. I'll post pictures of the frets tomorrow. I can definitely see flat spots under the D from the 3rd to the 9th fret. Other than that the frets looks fine under the other three strings. I believe a level and crown is in order.

    The screws are all the same length. I adjusted the ball on the D to match the same angle as the other three strings. Adjusted the pickup height under the D and nothing has changed.

    That's the replacement string for the previous one. The silk has bunched up a little at the tree but I didn't see any damage to the string itself.

    It's a 2013 Fender American Standard Precision. I'll check the eyelet on the D and see what I can. The rest of the strings have no issues. It's just the D.

    I tried seating the ball first and then wind. This last time I let the ball work it's way into the bridge so that if the string does want to twist it can do so freely. Not sure if I'm making any sense.

    I plugged into my Peterson pedal tuner and it's showing the same thing. I'm going to try reinstalling the string to see if it changes anything.

    No change after setting the points. After a closer inspection it looks, to me, that there's flat spots on the frets. Maybe I need a level and crown?

    That's correct. I installed a new set of flatwounds and had to get a replacement D string because I thought it was a dud. Put the new one on a short time ago and I'm still having the same problem.

    D string intonation is correct open, fretted at the 12th and harmonically at the 12th fret. The notes F through B on the D string are flat. The G note is extremely flat. No issues with the E, A or G strings. What is causing this problem and how do I fix it? Thanks for any and all help.

    The original pickup was to muffled sounding to me. The P46 produces a clarity that gives my bass a completely different sound. Much more pleasing to my ears. And I’m no longer struggling with the eq. Hope this makes some kind of sense.

    Bill Lawrence P46 pickup is my suggestion. I recently installed one on my American Standard Precision. It made a huge difference over the oem pickup.

    That’s how I had the Minnow initially set up (last in the chain) but I wasn’t pleased with the sound(s) I was getting. I’ll keep ABing both set ups as Wasnex suggested. Hopefully I’ll stumble on something that I like.
