Are you sure the markers are high? or is it just regular wear on the fingerboard? Either way of the traditional ways to fix is to get a nice flat sharpening stone and rub it down the fingerboard, I used to remove 2 strings at a time to do this, then the truss rod doesn't bow the fingerboard...
