By counting the pins I would say its a 2-pole 6-way rotary switch. They usually have a configurable stop, so you can set it up as a 2-pole 4-way, which is what you want. You could wire it as follows to get the four configurations you're after: Sorry for the diagram quality - I knocked it up...

Swapping black and red on one pickup must have a very noticeable effect on the volume and tone when the two pickups are mixed, so something is wrong if you didn't hear a difference.

Hmmm, that would happen if you swapped the wires from the two pickups over ( i.e. swap pickup 1 with pickup 2), but what I meant was swap the wires from a single pickup (i.e. if it has red and black wires, swap the red and black over), leaving the other pickup as it is.

Is there any chance you've got the two pickups wired out of phase? That would cause some cancellation, causing a drop in volume especially at the bottom end. Try swapping the wires from one of the pickups to see if that improves things.
