As for some clarity on how the circuit works.... Firstly the topology.... A Fender/Alembic/Aural Enhancer tone stack is boost only treble and bass. The mid controls, to a degree the Q, and the amount of boost available. To give some more clarity... the 1000pf cap acts as a high pass filter...

I finally took the time to look at a SM400 schemo...... The SM400 uses .1uf coupling caps around the tube. You may want to try having the caps replaced mentioned above??? The power amp is bound to have some kind of filtering too though.
