    If you're still fighting with this: try lowering the pickup. If the pickup is too close, esp. to the E-string, the pitch will warble, more on higher frets than low.

    How old is this Fender case?

    I would happily sell it or swap it. Full disclosure: the padding has compacted so the bass is held somewhat loosely, and the case as a whole has a basement smell, though no evident mold or mildew.
