I used to own and really liked both the x7 and x ultra. At one point I tried using the x7 just for my DI sound and ran the parallel in effect output to my amp, a genzler magellan 800. The tone was noticeably different compared to plugging straight into the amp. Has anyone else noticed this? I just ordered another x ultra for di only situations and headphone practice and got thinking about how to get around this issue if I wanted to to parallel out to my amp sometimes.

How many feet of cable total between the bass and the amp? If its more than about 18' you have your answer. Cable capacitance

uhm, usually the 'parallel out' is pre-buffer.

i.e. if you're using a passive bass and don't have a buffer elsewhere, in this case bass' pickups are loaded by both a pedal and the amp, thus sounding differently compared to 'only the amp'.

If it’s not buffered, let’s say both the pedal and a paralleled device are both 1meg ohm, in parallel you would now have a 500k ohm input impedance which would definitely sound different. The one on my sansamps are buffered, I believe.
