I can't seem to see what is different between these two models to understand why one is $100 more than the other. Does anyone have any insight?

Differences between Squier Affinity and Standard Jazz Basses?

Are you saying the standard is higher quality than the AFN? Is so, what does it compared to, the VM or CV?
BTW, I can't tell the difference in quality between my stock AFN neck, tuners, and bridge, compared to the VM's I've seen. Those (and the body) are the only things I did not mod.

The levels of quality from bottom to top in the Squier lines goes from:
1.Affinity (bottom)
2.Standard
3.Vintage Modified
4.Classic Vibe (top)
I don't believe the Standard is necessarily vastly superior, just somewhat better, kinda like the Classic Vibe is better than the Vintage Modified, but not by a whole lot.
Largely irrelevant now, as it appears the Standard line is now discontinued, although you may find some stores that still have some in stock new. If you really want one, I'm sure you could find a Standard used for a good price, possibly as cheap or cheaper than a new Affinity.

I have a Squier Standard Jazz. Like the man says the only difference seems to be cosmetic - for instance mine came with a three-ply black pick-guard and a 'natural' finish.
The Affinities tend to have things like chrome painted plastic knobs instead of proper metal ones. Little differences like that.
Actually , I believe ALL Squiers have plastic knobs. At least that's what it looks like on my VM P and J, and the VM line is two steps above the Affinities. (well , only one step now that the Standards are no more))
As Cliff already mentioned, the Standards have been phased out of the Squier lineup, and the Affinity series seems to have dropped about $20 in price (at least online, where MF has them at $179).
The Squier J bass is currently offered in 5 different flavors - Affinity, Artist, Vintage Modified, Classic Vibe, and Deluxe. The P bass has the same lineup, except there is no Deluxe series.
The Affinity series was meant to be the bottom rung of the Squier ladder, but the differences between the Affinity and Standards were minor...IIRC, mostly in body wood. I'm not so sure the pickups were different between the two, however.
FWIW, as to the knob debate, the last three Affinity Indonesian Ps I had in my possesion all had metal knobs. Cheaply chromed metal knobs, but metal nonetheless.
