I'd go with veneer for the slots. I used that and white glue.
Lots of examples of using veneer around the net. Possibly a lot sanding with filler or epoxy. Veneer looks better in the end as well. Any sort of filler is not going to give you clean lines.
Epoxy might be difficult to sand down to level, if you are just filling in the slots with it. I did an epoxy coating on the whole fretboard after veneer.
