After the upgrade, all of my susbcribed forums for the new posts search seem to have defaulted to everything. Do they need to be reset, or is it only a matter of time before they work again?

Yes - I had to reset this hack unfortunately, so all forums you've opted out of for new posts will have to be re-selected. Sorry 
I just reset my prefs, and the new posts search still returns all forums. Do you have to redo your hack as well?
Also, it would be nice if the moditorium could be subscribed to for mods, as it's easier to keep up with what's going on that way.

That's odd - it works for me... I selected all forums but Amps[BG], and a new post search only brings up Amps posts...
Are you not able to subscribe to a Moditorium forum Chris? Is this a new development? (again, I'm able to... Click into the forum, at the top-right pull down the 'forum tools' menu to 'subscribe...')

Sorry - I just readjusted my prefs and the new posts function now works. 
I'll try the forum subscribe as you suggested - I was trying to use "edit options"...my bad.
