A 125 B string has never been an issue for me using DR Strings. I have heard other opinions concerning other brands. Because it feels more natural within a six string set, and all DR six string sets have a 125 B instead of a 130 B (there are both 125 B and 130 B options via five strings sets), I am now very used to it, as well as 130 Bs on my other basses. A 105 E is on all of them.

The ability so get a completely different tone/feel just by playing the exact same stuff on different areas of the neck is something I love about playing bass. Embrace it and use it creatively.
Aye. Nature of the instrument. Annoying and/or awesome depending on context.
I used to have a major problem with open strings, then I put an EMG GZR in one of them, and my problem became much less of a problem. The slight mid boost helped a lot.
I use the slightly floppy E string of my Fender 9050 MLs to add an aggressive edge to my riffs when I play with a pick. Who says inconsistency is a bad thing? OTOH, I hate it when a big old E string sounds way boomier than the rest of the strings, although I can imagine using that as well.
Strings fretted near the nut will always be tighter-sounding than strings fretted further up the neck. You can make use of it while you devise your fingerings for different parts.
If you experiment with different strings and string sets, you'll find anomalies you like and anomalies you don't.

Yeah, like if you're doing some kind of droning chordal bizness with an open strings and fretted ones above, it's nice to get twangy. Wouldn't sound the same if it was a thumpy fretted-sounding note.

I typically use the top two strings, but have started to change the way I play and am using the lower strings more now. I have noticed the difference in the sound.
All that you have mentioned makes perfect sense.
Yes a compressor and a processor makes all the difference in the world as far as sound consistency. It does have its place but the ability to change the sounds is good too.
