Tuning Flats in Drop C# (C#,G#,C#,F#)

On a 3 band Stingray of course. Will I be hurting anything or losing anything in my sound/tone?

I'd rather say it depends on the bass more than on the strings. I tuned 45-100 flats in EADG, DGCF, CGDA (fifth) and it was OK. If you use heavy gauge high tension flats you may even sound better after downtuning.

I've never strung my Stingrays with flats, but been using my P's and J's with 45-105 flats and C#G#C#F# tuning for years.

Thinner strings tuned low will wobble a lot more than thicker strings. Thicker strings will allow you get more of a note when plucked while floppier strings make just make rumbly non-sense. You have to try it out on what you have and go from there.
