Tuning HELP!

Alright so i just bought a new fender jazz modified bass and i was tuning it and once i got everything tuned to were the 5th fret matched the next string the E string ended up being an F while the rest of the strings were the same A D G and once i tune my E string to E it does not match at all Any help would be appreciated!

Try using harmonics to tune the E press your finger down lightly on the seventh fret on the A string and do the same with the fifth Fret on the E string make it so the E string harmonic matches the A string harmonic

You....are doing something wrong. Use a tuner, and all will become clear.

Could the saddles on the bridge be moved all way out of whack so the intonation is all messed up?
