I have just had my bass serviced and put new flat wound strings on and now i'm getting a weird flange like sound when I play the open E string. What's going on!?

Hard to say without being able to play the instrument! My best guess would be that either the E string nut slot needs adjusting or possibly the neck relief has changed. Also make sure that the string is seated well on the bridge...
Strings twisted, or you need to press down on the string forcibly at the contact point where the string meets the bridge saddle. If the string isn't making an angled break over the bridge it 'can' cause audible issues.
Most likely a twisted string though which is an easy fix, just loosen the string to where you can feel it twisting freely in the hole in the bridge. Then retighten the string.

The main thing to remember to do when trying to cure this effect is to wind the string onto the post using the tuner only.DO NOT wrap the string around the post by hand.This is what causes twists.Put the end of the string in the hole in the post and then take up the slack with the tuner.A bit more laborious,but it will cure this weird effect.
+1, but even at that, you'll want to stop before the string is wound taut, push the ball end out of the bridge a little so it can spin around to un-twist the string, and only then bring it up to pitch.
