I have a velvet anima string to be installed on my bass, and I am wondering which way to put it through my bridge. They are one way in the first picture, and the opposite in the second. Is one the "correct" way, or does it even matter at all?

That's not correct. The tailpiece would move into a different position, but the underlengths are in the exact same position unless you mix the mounting method across the strings.The Velvet way minimally increases the downforce on the bridge. Same as installing a steel string upside down
