Why my E string isn't in-tone?

I need to record a precise bassline but my ears and my tuner aswell confirms that my E string is not sounding flat. I can see in my tuner that when i hit the E string the needle goes forward to about half semitone and after 1-2 seconds goes to E flat.

I have intonate my bass.
Maybe its time to replace strings?
How to perfectly record a bassline anyway?

Also, in most sets, the E string is a little looser than the rest of the set so that it retains flexibility and overtones. After you change the E string, set its witness points, and let it tune up and settle in for a couple of days, try adjusting your technique so you don't hit the string too hard - try for more of a classical pizzicato technique more of the side of the finger. That will help the string stay stable as it is plucked.
