I've had several RICs each strung with Rotos and have gone through several packs and have never personally had issues with them (either strings or frets) but wouldn't doubt if others have had issues

I'm actually really glad to hear this, I've bought a RIC truss rod adjustment wrench (yeah, I know I could get any wrench that fits, but I figured I'll be adjusting truss rods for multiple RICs at some point in time) and will try messing with it once it comes in. I'll get back once I've messed...

Yeah, the only thing I haven't messed with at all is the truss rods, which I'll probably look at sometime this weekend

I've used rotosounds on a few other Rics I've owned and never had issues with them. Also, like I said, I swapped the E string with another brand new E string and had the same effect

Well, I replaced the E string with the E string from another bass that sounded good, and got the same results after restringing, so it's definitely something with the bass and not a dud string out the package

Acoustically, not much difference in volume, but doesn't have the ring/zing or top end. I almost feel there is a problem with the nut or bridge but I'm not sure how

So, I've just finally finished setting up my new (new to me) Rickenbacker 4003. I installed new pickups, new wiring harness, new 4003v2 bridge, and strings. Everything sounds and feels great with the exception of the E string. The E string sounds dead and almost like the tone knob is turned down...
