I do this as well. Tried both ways and in my setup, much less definition on the filter with the YD after.

Interesting. I don't have a Proton but do have a Wonderlove. It works better for me going WL to YD.
I emailed and asked Spencer this back when I was likewise reshuffling my pedal board waiting for my Doom to arrive, and he said there's no right answer and it's up to individual taste, but he puts his WL after the Doom, so that the envelope filter sweeps the Doom's harmonics when it closes (I paraphrase).
The trifecta: OC-2 (or the 3leaf octaver, for which I've already made extra room around the OC-2 slot on my board!) --> You're Doom --> Proton

That's the exact order and combination I'm going to arrange my board. I only miss octaver now so I'm hesitating between OC-2 and expected 3Leaf octave. My concern is enclosure size of the new 3Leaf octave cause there's not much space left on my board....

It is either an Overdrive, Octave, Chorus, Compressor or something else in a Rusty looking enclosure....

It is something new that is limited to 99 units from memory.
I wish that rusty one would be a non-fuzzy You're Doom, a dynamic harmonic booster. Same concept with YAD but not passing the signal through the fuzz gate. So one knob is removed.

So it has not been released yet, right? I'm curious about the octave because in the short demo Spencer posted in Instagram before the octaver body looked more like Wonderlove-sized than Proton-sized.
Yup 2 different pedals coming from 3Leaf, octave and Rusty mystery box, sounds like the Rusty will be first, but you never know
If he made an octave that was proton sized i'd be all over it! Just don't have room for the larger box right now
I'm avoiding switching to a bigger board for all I'm worth for my second board, but that octave may be the push over the edge. I had to do some pretty good tetrising for it as it stands, and I still have the Beat Buddy w/ external switch to fit on (when it gets here) and external switches for the Timeline and Infinity. The 3Leaf Octaver may be that final push to make me cave...

Just finished a tracking session and got to use the Proton on a very funky track. The choruses had the Proton being pushed by a Darkglass VMT. Uber tasty. I'll post tracks when it's all finished.
