B string is… flat?

yes! this is also what Ive been suggesting. A test to double check if the strings is intonated is to capo the 3rd or 5th fret and check tuning at the 15th/17th fret respectively. if they are not 'in tune' the saddle is in the wrong spot. Lengthing the string length/pull the saddle back (away from the nut)
