Bridge vs intonation

Hello gang, I just changed my bass strings and as mentioned above, I had Marcus Miller 45-105 stainless steel strings through the body and now I put D'Addario EXL165 45-105 Nickel wound strings without passing through the body and directly on the Bridge. After adjusting the intonation, this is what it looks like at the saddles. It's more like normal if there is normal . The Marcus Miller strings were Long Scale and I saw on the web that for the Yamaha BB series if the strings were passed through the body it was necessary to put on a super long scale. Perhaps this is the reason why the jumpers of E and A were completely at the end.

I think the stringed instrument maker did a good job despite the manufacturing flaws.

I see no flaws. It looks fine to me. And apparently it works fine too. I say all is good.

Did you set the witness points on the strings at the nut and the saddles?

I read the entire thread. I raise the question about whether you set the witness points because that affects where the saddles will be when intonated.

I suspect the OP has not yet learned what the term "witness points" means.
