I'm guessing there's nothing different. I think the only reason it's "designed for bass" is because there might be some loss of low end using the SD-1, which is more of a guitar pedal. If you like it, and it doesn't take away any low end, then it really doesn't matter what it is.
 
Technically, the impedance both at input and output of the two is quite different. I have no idea what that actually does but I'm sure someone here on the board could explain any implications. Boss' website does not give frequency response for these pedals (i.e. how well they handle low end) but I'd guess that the SD1 doesn't go as low as the ODB3. As has been said, "designed for bass" usually means they tried to keep low end intact, but that's not always as successful as companies' marketing claims. Also, the ODB3 has a 2-band EQ while the SD1 has a single tone knob.

With many pedals it doesn't make any difference. With overdrives there can be a difference. But that doesn't mean that you can't try it and decide if you like it. There are some people, for example, that actually like the low end loss of a non-modded Tube Screamer on bass because it means they cut through the mix more.

This is the classic case of try it and see if you like it.
