downsizing, need a small combo.

Once you factor in a rear input for a small cab, you'd exceed your 13" dimension. Some small combos have their input, connections and controls on the top. If it's 11 or 12 inches tall, will there still be room for the input cable, and to make adjustments? I know you could probably make use of 90 degree connectors, and cut out or leave off the back of the shelving unit. I'm just thinking out loud here.

With size being determined for you, it may just be a reality that you have to go with what will fit, sacrificing tone and fullness. I'd say, unless you're willing to go with a good cab taking up the whole cube, you might not get much quality tone. You're also likely stuck with something that has all controls and inputs on the front being a requirement.

If you are willing to make your designated cube into a speaker, I have a build picture here of a cabinet that measures 12.5 x 11.5 x 12deep. You could change the input connector's location to the front. It costs around $100 to build one.

MB200 is a good one, used. Fender Rumbles aren't all that small, but go for that used. The BH250 and Promethean PH300 both go for around that much used. I think E300's do too. 44 magnums look neat, but I don't know anything about them.
 
Roland 1x8 Bass Cube : 13 3/16" x 12 7/8" x 13 3/16". A great little practice amp with aux in, headphone jack, built in compression, chorus, delay, reverb and 6 decent COSM amp simulations. Weighs 23lbs for 20 watt output. $199.

How about getting an Ampeg SCR-DI or similar DI/Preamp with a headphone out. Just plug a good set of headphones in to practice with and you'll be set. Handy tool to have in your kit for other reasons too.

I thought the the TC BG-250 combo made a really nice practice/very small venue amp. Lots of convenience features built in. Headphone out jack on it too.

Ah headphones! Good relationship-saver when inspiration or insomnia (or boredom) hits you at 2:00AM.
This^^^. If your aversion is headphone amps and not headphones themselves. I use a ZoomB3. Handy live but it has changed the way I practice at home. You can hook it to your computer, mix in MP3, and play loud as you want without pissing off the fiancee or the neighbors. It has a looper, tuner and a gazillion effects.

Not trying to pump the B3 cause there are probably other similar boxes that will work just as well.

Also not a bad idea to learn to get used to hearing yourself through headphones if you plan on getting into recording. Most times in the studio you'll be wearing a pair of them.
 
One to consider that's small enough to fit your size requirement and yet have a bigger sound than an 8" combo is the Roland Micro Bass RX. A little expensive but has a lot of features to make it worth paying more + it can operate on AA batteries.

And, assuming you have a smart phone, this whole set up wil cost you about $350 total for all new...or under $200 if you get something lower end than the Bose.

But, this can serve as your home music system. It's also rechargeable, so you can jam outside or on the road. It also allows you to play along with all of your MP3s...

It really works so well.
