Funky noises from my Peavey T-40

I have a Peavey T-40 that I just put new set of medium Dean Markley sr 2000's on. The issue is that any fret above the 12th fret (or in that general range) has a funky "harmonic" undertone to it, sorta sounds like a chorus effect. My friend says it's picking up a vibration from the string below the fret and that my action is to low (I have it as low as the bridge will allow which puts me about 3/32 above the 12th fret). I think that's bull. I had a set of light stainless strings on it before and didn't have the issue. I think, if anything, the pickups are to close, but I don't how it would cause that problem. Anyone have an answer for me? Thanks.
 
I'll try lowering the pups. I didn't see lady gaga, don't really care. Though it's weird hearing she stopped in the Roseburg, it was all over facebook. It's definitely not the winding, I'm very OCD about that sort of thing lol. I'll let you know how lowering works.
