Among those pedals I use for guitar and bass note ranges, my favorites in this category would have to be the Zvex Mastotron and the MI Audio GI Fuzz. Both work great with active and passive pickups. The GI Fuzz is more crunchy/distortion with my set-up. The Mastotron is very fuzzy, moving towards synth territory; I sometimes use it in combination with the Bass Wah Synth, and the combination covers sawtooth bass synth territory with very fast tracking.
In addition to these two, I sometimes toss in the Danelectro CTO-1 Transparent Overdrive (the version 1) to spank an effect, the Digitech Hardwire CM-2, and a RAT pedal of some sort. (I own a Beavis Audio Four Knob Rat, which is a bit more adjustable than the standard RAT, so this last suggestion may not be so valuable.)
I also own a Blackout Effectors Musket, which covers Russian Big Muff territory, but it's not regularly on my board.
As far as I've noticed, I don't lose any low end with these pedals.
