Home Recording beginner, question about effects

Well been playing Bass for about 10 years and just recently picked up guitar so I am looking to finally record some of my musical ideas.

I plan on purchasing a Focusrite Scarlett 2i2 interface and running it into my Alienware M14 laptop (i7 quadcore, 4gb ram, win 7 -64 bit) and using Reaper as my DAW.

Anyway one of my main concerns is regarding effects. I mainly play post-rock and post-metal (Russian Circles being my primary musical influence for both bass and guitar), and depend heavily on my Pitchfactor, Bad Monkey, and Swollen Pickle to achieve my "sound." My main question is how do I go about recreating or capturing these sounds in my home recordings?

Is it wise to run my bass ---> pedalboard ----> interface ---> pc (is that order even right for a scenario such as this)? Or should I look at adding my effects later via VST plug ins? Mic'ing my amp isn't really an option at this time...

Also what about ampsims? I plan on using LePou for my guitar parts but am concerned about a lack of freeware Bass amp sims...

If you want to record your pedalboard effects then I'd recommend splitting the signal, record one track with effects and track 2 will record the direct signal, A radial JDI can do this, that way you won't be stuck with one sound, also you can run the clean signal through your pedals again after it's recorded. I like the freedom of tweaking sounds after but you can easily get carried away with plugins.
I don't know about free amp sims, I get pretty good results with Amplitube and GuitarRig but most of the time settle with the direct signal with a little compression and eq.

i bought a new cubase 6 steinberg a month ago, been using it and it was fine, but when i open it this morning it says my license is already expired and i can't use it anymore,
can anyone out there help me what to do?, does it mean i have to spend money again?

You'd have a better chance at the Cubase forums or emailing Steinberg, I'm sure they get asked that 100 times a day.

With Cubase you need to have a USB dongle license. It has to be inserted in the computer. Do you have the dongle or maybe you didn't register it properly. Cubase is kind of a pain in that regard. If you have a legal copy and dongle you should be able to get it up and running by visiting their website.
