Intonation and 9 volt mike pope?

Just finished building my first bass, and when I go to check intonation, the tone at the 12th fret is a half step flat. how do I fix this?

Also if anyone could explain to me how to make the mike pope preamp run on just 9 volts that would be awesome

Is the 12th fret halfway between the nut and bridge?

The idea of stopping the string, at the 12th fret, is to play half the length of the string.
 
Your bridge needs to be positioned so that when the saddles are fully towards the neck, nut edge to middle of 12th fret = middle of 12th fret to witness point of the string on the saddle. After that you do the intonation adjustment, which should involve pulling the saddles back from around 1/8" on the G to 1/2" on the E.
