I believe they were stock on this model, as I've seen a few with these exact tuners.

There is an identical mark on my Fender 5 string jazz as well. Thus it's not a repair and apparently the correct theory is the one by PSPookie, namely that its a routing pin hole used to index the wood for routing rather than some repair of an installation or blemish. (blemish repair was my first theory) That the patches are all in the exact same spot pretty clearly says it's a manufacturing artifact.

That is where Fender hides the mind control chip, and they remotely activate it when the crowd is boogie-ing down and take over their bodies.

It looks really odd, but it is patched very professionally, so I wouldn't worry about it. May be a CNC mistake on an entire batch, or like others have said, a necessary step in the process, although I cannot think why that would be.

Had one or two on the back of my Kubicki Ex Factor. This is how they secure it to whatever shop apparatus they use for shaping. The hole is then plugged with dowel or, in some cases, plastic wood. Same reason you have a navel although God doesn't have time to do the dowel bit.
