Low shortscale E string bad fundamental

How do I fix this?
Lotsa overtones but weak fundamental.
Strings newish.
Bridge and nut seem fine.
Neck straight.
Pup height changes don't effect it.
Happens with every note I play, not just the open string.
Thanks for any help.
